A differenciált integráció az európai integrációval egy időben, az 1950-es években született meg. A koncepció valódi térnyerése azonban csak az 1980-as években indult, amikor megjelent az Európai Közösség elsődleges joganyagában is. Később valamennyi alap- és módosító szerződés szövege hivatkozik a differenciált együttműködésre, egyre inkább konkretizálva az uniós szerződésen alapuló differenciált együttműködés feltételrendszerét.
